To keep the plants watered he turns the atmospheric regulator off which pulls water from the atmosphere (macroscopic). There will be an increase of water molecules in the atmosphere that water will condense on any surface that is the temperature of the dew point (submicroscopic). Any surface that is 60 degree fahrenheit or lower water will condense and drip into the soil. On page 13 he uses the crew and his waste as fertilizer at which the bacteria from the soil from earth can feed on (macroscopic). The bacteria will eat thing such as glucose to power ATP (molecules for energy). More complex carbohydrates such as starch would be broken down by CAZymes (Carbohydrate-active enzymes)
